This is not the only thing that backs this theory.
In the real ending, Henry says he knew his daughter (the puppet) would come too, implying that she is one of the animatronics. And since baby is baby, freddy is ennard, springtrap is springtrap, lefty is the only one left (plus his name must be a play on words - the crying child was left outside, so the new body for the puppet is called lefty).
And its screen in the insanity ending says it's some king of a soul trap.
And to be honest, the stripes on the endoskeleton are most likely not shine, it wouldn't look like that. It also doesn't look like any endoskeleton we've seen (it's curved for god's sake).
Aaand I just noticed one of you said the puppet died by the girl. Seriously? That was the puppet's ♥♥♥♥♥♥♥ origin story. C'mon. The real ending also features the same back alley.
Now, if that wasn't simple enough for you, I'll put it this way: Henry's plan involved gathering everything left from the fnaf story's incidents and destroying it. Since the souls of the original 5 have been freed in fnaf 3. The only ones left are: Henry himself, Michael (not sure if we really play as him though), William, Ennard, Baby (since she was no longer a part of ennard), aaand...who else? Oh yeah, the puppet for god's sake. Point proven.
It's "Lefte" on the blueprint, but it's "Lefty" in the main game...

The Puppet passes on in FNaF3. She may be the last to drop, but she was still in the group that fades away. The Puppet was the only animatronic to appear 'physically' in the the FNaF3 game as well (A lot of people pointing out the reflection on the floor as evidence that the puppet was physically present and not just a hallucination), so if Fazbear's Fright burns to the ground, the puppet should have burnt up with it.
Plus, we've skipped the entire Toy animatronic line. What happened to the toy animatronics? They were scrapped for parts in FNaF2, but of the souls inside? It doesn't seem like that fades from the animatronics easily. It would make sense that the Toys are now the new animatronics introduced in this game... But those animatronics weren't burnt up in the fire. we don't have to have them to get the 'real' ending.
Plus, and I have to keep stressing this, The 'real' ending states that Fazbear Entertainment is no longer a corporate enterprise.
How can FNaF3 be BEFORE Pizzeria if Fazbear's fright is all about the creepy stories of the Old Freddy Fazbear Pizzeria? He was getting things from collectors and salvaging them from old locations. He couldn't even verify if a Foxy mask was legitimate or another crappy cosplay. Fazbear Entertainment was dead during FNaF3. He was excited that he 'Found one, A REAL one'. In Pizzeria, there are literal catalogs of 'Real' animatronics.
I'm sorry, but FNaF3 happens AFTER Pizzeria. The Data conflicts with the rationalizations. We have concrete evidence for one side, and suppositions for the other.
