If it works like most clicker / auto increment games ascension is always in your favor for making the loop faster. Seeing the skill tree would solidify that decision... do it for science and share your findings?
Confirm what you keep by clicking ascend, the "are you sure" screen lists two columns of what will be lost and what won't
From the achievement's it's clear there are things like multi-furnace, they modify the way the game works so it's always in your favor to unlock more of these perks. As for the most efficient way, nobody knows.
Already I can tell the copper ingot? for crossbow is literally impossible to craft without ascension, being nearly 35 min per piece and you need hundreds of them... I also can't figure out how to purify blight world because the pickaxe power isn't fast enough before the effect decays... so likely a modifier for that exists. There are probably more examples of mutators that fundamentally change the gameplay loop in the tree.

EDIT: I should add a large number of items in the tree appear to be cheap 1 point only investments, like unlocking item crafts and biome upgrades.
Everything in the Mythical and Boss sections of the blocks tab stays put on ascension. Also, a lot of Pickaxes that drop from chests stay, while Pickaxes that come from biomes do not.
Will the Ender Shop window reset after ascending and I need to buy everything again?
In the Ender Shop, the Amulet (15 pearls) has to be re-bought, but other stuff stays. The transcensions have to be re-bought too.
Crafted items are two steps removed (increasing PPS marginally).
