Some plot inconsistencies?

I've finished the game, and I liked it. But I'm left with some questions.

1. Why is Alliance represented as militarised and almost hostile force? I read the novel more than 10 years ago, and this might be me misremembering things, but I didn't get any hostile vibes from the crew in the novel. The Invincible (and by extension Condor), while being powerful and capable in self-defence, were not military ships. I can't imagine the heroes of the novel capturing and interrogating the crew of any other ship they met on the planet. I know, Rohytra has brain damage, but I don't think him taking us hostage is because of that, rather it's his military training kicking in.

TL;DR: why is everybody so mean? It wasn't like that in the book, was it? Am I misremembering?

2. Why do we just steal Alliance's rover from the city? Why aren't we concerned with abandoning it's previous crew to die?

3. How does our rover come back to us after we abandoned it to get to the convoy? If connecting probe core to the rover allows it to move by itself, why aren't we using it to explore the planet? But wait. We use autonomous probes to explore the planet. But they can't fly further than 10 meters away from their terminal. Than how is our probe (I called it Ball-E) capable of following us and scouting the road ahead? I think astrogator said something about controlling it remotely from the ship. But in order to reboot an androbot he needs a working communications antennae, but apparently he can just control the probe wherever no problem? There's a weird inconsistency in how probes work throughout the game.

4. How did we not see Alliance presence from orbit? Their camps, massive dig sites and convoys are a stone's throw away from our camp. Does Condor or any other vehicle on the surface not transmit anything at all? No SOS signals?

If anybody with better book or game knowledge can help me patch those holes, I'd appreciate it.

1. It is are military ships (Condor and Inivisible). This is literally said in a first chapter of the book.

2. Good question. Let’s say they first left to hide from the thunderstorm. But why we didn’t come back after is a very good question.

3. The rover has its own relay (antenna on the roof). And yes - probes are sucks. In the book probes can flies miles and miles away from ship without losing it signal

4. I remember in the book Condor was also not found right away (I could be wrong), and Dragonfly has much less capabilities than Invincible
