They function separately from the AV 1-3, and don't count fully.
I don't think Inferno unlocks them for adding as parts mods either.
It actually explains itself clear in pilot version of said ability in description, as other aside from Type-E require any suit with Alaya-Vijnana system installed but Type E specifically say it needs to be Alaya-Vijnana system Type E in the suit otherwise ability will be inactive.
I'm actually kind of sad we don't get a proper Graze Ein variant of Ein, considering his body is partially destroyed and his personality is distorted. I put Ein into the Graze Ein with the Bio AV system and unfortunately he still looks normal. I don't remember if he has specific lines for that unit or not.
Personally I wouldn't bother with AV systems unless you really just must have it to roleplay or want to match pilots to suits they used in the story. I think they're a waste of an ability slot at pretty much any stage of the game. They just don't offer much that you can't easily max out otherwise or is too small to matter.
Type-E is the exception and is actually really good, if only because it's a +20% damage modifier. Damage modifiers tend to be your best friend. Kimaris Vidar also has a pretty good moveset on top of that. You'll only get that damage bonus in a Vidar unit.
