Once the mechs have surrendered with the white flag icon, ships can capture them if they are in their area of control. Some others units can capture, such as member of a raid group, who follow the same rules(only capturing in their area of control). Some guest units also have some capturing abilities, such as Athrun and Kira in their METEOR gundams for example.
Otherwise, equipping a mech with a birdlime launcher give them a small area around them to capture if need be, even if they aren't part of a raid group.
Capturing is a free action. You can use the capture command even if your unit has already moved and fired, and you can capture as many units as you want with an unit able to do so in the same turn.
As you said, regular, ship-less enemies are all impossible to capture.
Be aware also that units who have surrendered are counted as defeated, as such don't let the ship and its attached squad be the last enemies on the map, or you will automatically win when killing the ship,and won't be able to capture. For safety, always leave one non-ship related enemy alive so you don't end the map too early.
Yeah unlike Genesis, the enemies have to be from a warship to be captured. Which I think makes it a little harder to obtain units, especially when you complete the secrete quest for the first part of the battle.
