So with that said I don't think there truly is a "best crew" selection, unless you want natural stats at level 99. Anyone can quickly and easily be maxed out for their role, and only the stats for their role matter when working as Crew.
As for what would be the best captains, I have no idea. Most of the important abilities a pilot might have naturally that matter for Warships can be added via training, so I'm not aware of any pilot having a unique skill that is exceptionally useful for Warships. Tiffa Adill for example has a really good ability that sadly is useless for Warships since Warships cannot get chance steps.
I personally ran with Mood Maker and Resupply on my Warships for about half of my time with the game, using the other slots to raise their control area to have overwhelmingly long range link attacks as well as increasing how far that recovery goes. I found it pretty useful, especially that morale boost. It also helps with quests where morale is involved. It especially helped in the post game.
However one thing worth mentioning is that, unless I am missing some really high level abilities in Hell difficulty, you will never match the Raid Group recovery numbers. With Raid Groups you get a free 30% EN regen so long as they aren't sitting next to each other to recover HP instead.
However Warships let you bring a whole extra unit, plus the Warship is a valuable unit by it's self, and lets you focus on all of your combat pilots having combat related abilities rather than having the need to use support abilities.

However I am not sure if there is a Moodmaker 3, in which case she would be moot in the long term because you might want to replace it.
There's also HP Regen abilities but as far as I am aware you only get them on higher difficulties.
