Any Know How Capture Enemy Mobile Suits?
The "Unknown Enemy" can be capturate or just need kill the BattleShip (Enemy) and wait White Flag?

Yeah. Destroy their flagship and they will surrender as shown with them holding a white flag. Then just move a unit on top of them I believe, or move one beside them and get a special capture command.
