On the other hand - it will *may* replace modded textures with the originals - depends on whether the texture mod loaded them loose or contains them inside a mod file.
Thats what I figured. Ill just do my research and take the safe route should I ever have an issue. =D
Long answer: verifying the cache checks only game files and game modified ini files, not mod files and replaced textures, so it doesn't matter where you retrieved mods or even if you have mods or not. They are not checked when you verify your game cache.
There are only a couple of files in your data folder that get checked during a cache verification, DLCs and a couple of core game/patch related files. Update.esm/bsa, Skyrim.esm, and the Skyrim resource .bsa files IIRC.
I've had mods installed since nearly the first day I got Skyrim and after dozens of cache verifications I have yet to have mods cause problems with the process. Workshop and Nexus.

I've cleaned the DLC files and verifying the cache never has a problem with TES5Edit cleaned game files. The cache verification process happily treats them as "original".
