Also look in \Program Files (x86)\Steam\steamapps\common\Skyrim\Data and check that you can see dawnguard.bsa, dragonborn.bsa and esm files from your mods.
Uninstall all of your mods from NMM (don't delete them from disk or you will have to download them again).
Shut down NMM
Restart NMM and on the splash screen select "Rescan Installed Games" and click "OK"
NMM will scan for installed games that it supports, you can speed this up by clicking on the red X next to games you do not own (or don't want to use NMM with).
When it's finished check the found path for all of the games it has found (on a standard install the Skyrim path should be C:\Program Files (x86)\Steam\steamapps\common\Skyrim) if the path is correct click on the green tick. Otherwise use the file selectioon box to navigate to the right folder.
Do this for all of the games you want to use NMM with. Then click "OK"
Select "Skyrim" from the next dialogue box and click "OK"
Now click on the folder icon on the top menu bar when NMM fully launches, then click on "open game folder".
Open the Data folder from the displayed window, you should now see dragonborn.bsa and dawnguard.bsa (amongst other files).
If you do see them you can re-install your mods. Otherwise NMM is still looking at the wrong folder.

i'm having the same problem Thai Khan did but i don't know how to just just Uninstall mods from NMM and not delete them
DO NOT SELECT THE RED X which is the third icon this deletes your mod.
Edit: To reactivate your mod highlight it again and click on the second icon again.
The program itself is easy to install, plus it runs like BOSS. Except it's more updated and more informed about your load order
Yeah iv'e solved the problem now ,thanks anyway though.
