I'm still confused about what SKSE does. I did look at the read me from the link you provided, but it's fairly brief with the description. It basically allows you to run more complex mods?
Great info here. I'll need to do some thinking about what I want to do. When I installed Skyrim, I really wanted SkyUI, but was afraid SKSE would be too complex to deal with--conflicts with Skyrim updates, etc. What if other mods get updated (those not needing SKSE); can issues occur with SKSE?
Yes, that's right.
You cannot play Skyrim without Steam running. If you use the SKSE launcher without starting Steam first, Steam will launch and the Vanilla Skyrim splash screen will come up. So I just start Steam in off-line mode first and then use the SKSE launcher to launch the game.
You can still play in On-Line mode, of course, as Steam is required to run Skyrim for the DRM etc, whether on or off-line. I just prefer off-line mode to avoid stealth updates and because I don't see the point of paying to be on-line for a single-player game.
You do have to launch the game in on-line mode to select off-line mode the first time, though. then you can disconnect from the net and play off-line any time you like. The only other difference is that any new achievements will not update until you play in on-line mode again, but a few minutes is enough for Steam to update your achievements; they are not lost.
SKSE is the SKyrim Script Extender and allows more complex script commands that basic Papyrus does not have. I don't know the tecchie details, but I think it works by dll injection to launch the game in Steam while enabling the more sophisticated scripting.
What is certain is that many mods will not work properly or fully without it and some will not work at all.

Last question (for now!): What about conflicts with SKSE and mods? If SKSE needs to be updated for some reason, would there be potential issues if mods don't update too?
Man, I feel like I'm back with Oblivion trying to manage all my mods! I guess this is the trade-off for playing games that are so customizable!

Yes. BOSS is not a mod, it is a mod sorting utility and sorts your esp (Elder Scroll Plug-in) load order according to a master list of thousands of mods (Nexus and Workshop mods), thus avoiding clashes and also the BOSS Log file gives advice on levelled lists, bash tags, compatibility etc etc. BOSS does not recognise ALL mods and does not get them ALLl in the right order, but it is a massive help. I currently have abut 130 mods and it gets only two in the wrong place for me, so I adjust them manually.
BOSS also recognises that certain dll files are active (SKSE plug-ins), such as:
SKSE Version: 0.1.6.15
CFM_extensions.dll
MDX_NoPoisonDialogs.dll
Smart Souls.dll Version: 9.0.6.405
SKSE cannot affect any mods that do not require SKSE to work properly. The only issue with SKSE was that stealth updates of Skyrim patches required a SKSE update, so there was a slight delay of 12 to 36 hours at most, IIRC. In order to protect your saves, SKSE would not allow you to play Skyrim if the patch version did not match the SKSE version. As there will be no more DLC, there will not likely be any more patches either.
If you use a keyboard and mouse and remember games like Daggerfall and Morrowind, you will never regret using SkyUI. Also, as mentioned, you can see in your inventory which books, notes and letters you have read due to the little eye icon. That is just one of the most minor benefits.
If you have a coloured map marker mod, you will get a SkyUI error about a map.swf clash. Just disable the warning in MCM. You won't be able to use the map search function unless you have the standard map.swf that comes with SkyUI. I prefer my own coloured map marker mod, so I don't care about the search function (type in a location name and the map moves to it if it is marked on the map).

I think Atlas Map Markers is better (used to be called Secondary Locations Map Markers).

It has over 600 locations, fully configurable, separate esp for the original plus DLC locations. It does not conflict with SkyUI unless you use one of the coloured options or the smaller icon option, IIRC. I prefer my own colours with Legwon's Map Markers, but I'll have to update it for the DLC.
It's a modified Shockwave map.swf file, not texture files, that conflict with SkyUI's map search function.
I have these and they do not conflict with SkyUI as they are texture, mesh or dll mods:
