Forgive me for not quite following your english, but are you saying that when you go into your files, there are mods that have 'un-ticked' themselves?...
The ones that say 'yes' at the end are mods that you have subscribed to from Steam Workshop.
Those that don't say any yes next to them are (apart from your master files) either mods you have made yourself, or ones that you have downloaded from elsewhere, (probably Nexus).
On the left of the list there are little boxes which you can check and un-check (yes?) next to each mod. By checking / ticking the little box, you are Activating the mod into the game. If the box is not checked / ticked, it won't appear in your game but is still on your system as downloaded ok?
When you say you have to sync the **** out of it, do you mean you have to wait for all the workshop items to be updated? (this only takes a short while, depending on how many workshop items you are subscribed to)
'Yes' on the right of the window means you are subscribed to the item...
The box on the left of the window..if that is 'ticked' or 'checked' then it is active in game.
Other than that, I can't really tell what's up, sorry :/
Forgive me, but I am having a little trouble understanding this. I know you are trying your best..and I appreciate it, but could you be a little more clear as to your problem please?....
- Do you wish for the mods to 'work'?
- Or do you wish to 'work' on the mods i.e. do some work to them in Creation Kit?
But some mods don't have yes but still have the v symbol.
a v in the tiny box is a ticked, or USA - 'checked' box...meaning the mod is loaded into your game.
Those that don't have 'Yes' on the right side of the window, are either your own creations, a master file, or a mod from elsewhere...
Those that don't have a yes or no..you need to look to the left side of the window, under the column entitled 'Load?'...make sure there is a little v symbol in the little box for it to be loaded into your game :)
(I wouldn't advise moving any around for the time being..this is your load order, and moving certain mods up or down can affect those above it...)
But the checked isn't loaded because it doesn't say yes in the end of it. Some work with having checked some don't with and without checked symbol. Those who work both work and don't work with checked on.
This usually arises when you have two similar mods trying to take the place of each other...
It would help if you posted here, the list of the mods you have in your current load order...
