I did not have to do that with mine?
Rename Skyrim's excutable ("tesv.exe") to "Skyrim.exe"
Rename SKSE's executable to "tesv.exe"
Now go into Skyrim's Data folder and create a new folder, call it "SKSE".
Now create an ini file in the folder, call this "skse.ini"
Now in that file, paste the following and save it.
Now when you launch Skyrim, it will run with SKSE enabled and still work like a regular steam game!
Edit: I should clarify that this method will still initially launch the regular Skyrim launcher, but when you click play the game will load via SKSE.
This will not always work, if you have for example RealVision ENB, launching from skse_loader.exe will indeed laucnh the game but in Steam you won't be showing as playing Skyrim
The easiest solution in this case is
That way you status is correctly showing as playing Skyrim + nice way to get ride of the Launcher + skse and realvision compatible + no shortcuts required you can hit Play in Steam.
