How does one get a pet to stay in your Hearthfire house?
The children seemingly aren't noticing.

Which pet is it and where does it go?

It's one of the huskies from the Dawnguard expansion. It doesn't go anywhere- they refuse to acknowledge it's presence.

If a dog follower gets adopted by your children, it may wander off to the wrong house. This seems to happen when dismissed outdoors and when your family lives in one of the three homes added by Hearthfire. It may also happen if the dog is already adopted and you move the family to one of the Hearthfire homes.

To resolve this, find the dog and ask it to follow you, walk home, go indoors, and tell it to wait there. Even after two game days pass, it will still be there. Dismissing the dog in the house might also work.
PC users can find the dog by using the console command player.moveto <dog id>, but even without it you should find the dog wandering around near one of the other homes.

My children do not react to his presence either, only when I first arrived with husky they asked if they could keep him as pet. Then I told husky to stay in at home insted of following me and now he just walks around and barks.

Thats what bugs me about so called pets, they bring home a fox or something and ask if they can keep it and then completely ignore it forever after!

I'm left with an annoying critter under my feet.

Sounds awfully realistic to me...

I have a Husky for a follower. I'm trying to get it to stay in my house, but that apparently isn't possible.

The AFT command Dismiss but hang out here should do the trick.
