Did you visit any of the lumber mills and buy the timber?
Mine you I did have this problem way back when I first tried, Mix Water Mill is highlighted sometime to buy timber from that ulgy vampire but just go and do something else and see if other mills will deliver on the way.
Use console command and type player.showinventory, page up and page down to find out how many logs are in your inventory. If there are none, that means you need to buy the logs from sawnmill owners.
The Lumber will appear on the ground near your home as long cut logs and when you go near the pile there will be a counter that hovers over the logs telling you how many you have in the log pile.
This is how it is for me at my Lakeview Manor property.
Make sure you have Hearthfires in the correct load order and the Unofficial Hearthfires patch.
Edit: Forgot to mention that some respawning mods such as birds, trees, grass etc can interfere with your Hearthfire sites. So if you have these, try disabling them (not deleting) to see if that makes any difference.
