Orange masters in Wrye Bash dont really matter unless the mod author says so
The feature where MO is telling you to reshuffle your mods should have to button that will do it automatically (check the mods its rearranging first, its a beta feature so sometimes has some kinks)

http://wiki.step-project.com/STEP:Guide Just look at the list im not copy-pasting an entire book. I have everything from there except the SKSE alt-f4 and 1-2 other mods. extras I have are immersive patrols and 4 custom followers.
2) Wrye Bash - Wrye Bash 305 - Standalone Executable
2.1) When you run Wrye Bash if any checkmarks are not green, those mods are causing problems in your game, you make them turn green by dragging them up or down in your load order in wrye bash till they do turn green.
2.2) You HAVE to have either a merged patch or bashed patch file, once again Wrye Bash is your friend because it will automatically make you a bashed patch file when it loads your mods. A bashed patch file makes all your weapon and armor and other mods play nice together, it also keeps track of leveled lists in the game and makes them work better together also.
2.3) One other thing, make sure you enable ( check mark ) the bashed patch Wrye Bash makes, then right click it and choose rebuild patch as the one Wrye Bash makes is empty, which should always be last in your load order unless you're using an ENB, SUM, ASIS, or the Reproccer.
2.4) Concerning what the red, orange, and green check marks mean in Wrye Bash.
A) Red means a missing master file - basically a guaranteed CTD on startup.
B) Orange means that some ESP has requested its master files in an order that is different to the the order that you currently have them in. Orange mods are arguably more dangerous, because you won't necessarily get an immediate CTD every time, so you may be lulled into a false sense of security, whereas in reality you have an unstable load order.
Clicking on the orange/red mods will show you what masters they have, and what order they want them in. From here on in, it becomes like a puzzle: you need to manually drag and drop the various masters in your load order until their order is harmonious ( IE:. you've managed to provide the desired order of master files for every single ESP in your list simultaneously ) and all of your oranges have disappeared.
C) Green means you are good to go for that mod
D) If it's not possible to eliminate all orange mods, you may need to one of the following:
Manually download and manually install the mod - sometimes they are corrupted, this has worked for other people in the past that I have helped one-on-one
Sort the master files for the orange mod in TES5Edit
Ditch one or two mods / patches - last resort
And I installed all the mods in the exact order that the STEP Core guide said, because of this : "Install mods in the order that they are presented in the following tables in order to achieve the desired result." So that's why IDK why Mod Organizer is freaking out.
I could post my TES5EDIT conflicts, that's another mess I have no idea how to fix.
EG, dialogue, ultimate fire, smoke and embers, etc. You'll soon hit an esp that won't load the start screen or a save game.
Do this until you have only the mods that cause you to crash unticked.
While mods being sorted into their catagories may make it easier for us to read, it actually does the original poster a disservice because mods problems from mods actually come from the load order, rather then from the mods themselves.
What was put in the original post was EXACTLY the right thing to post them as as it shows us the way in which the game will be reading the mods, which is the most vital part of mod troubleshooting.

Unfortunetly, its near impossible to see or predict what issues may arise in a game because of mods or load order unless we specifically know of problems with specific plugins, or data structure of one of the files. This is because skyrim isnt a particularly stable game and having the exact same mod list on two computers can result in different problems, or no problems at all on one but a broken game on the other, because of a multitude of reasons not the least of which is hardware. I personally don't see any major issues arising with the load order or mods that you presented.
As far as Wrye Bash, orange tags (despite what the nexus says, the offical readme is actually much softer about it the nexus) are only an indication that data MIGHT be out of order. What this indicates is that the masters in your game as in a different load order then what has been specified in the actual plugin itself. This is trying to suggest to you that the game will be reading data in an out of order manner, and sometimes this can cause problems, but it is not a garentee of it.
Looking at the orange plugin and seeing the master list on the right side of Wrye Bash can reveal whether this orange plugin is an accident, a problem, or something not to be worried about. Sometimes a orange checkbox can be caused by the bethesda files being listed wrong, or master order not having been updated for a new version of a mod, or because the masters were just put in instead of being carefully placed.
Really the only time you should worry about it is if is its a vital patch to make two mods work together, such as a patch to make two dragon shout overhauls work together.
LOOT generally knows better then Wrye Bash because Wrye Bash is only reading the masters list from what was manually set by the plugin, while LOOT is looking at the actual data to try and resolve conflicts.
I would ignore the orange master for immersive patrols (i dont know why thats presenting orange anyway honestly), you can manually move mods around for the STEP patch if you wish (look at any orange flags in the ACTUAL master list and sort the mods how it wants it sorted (only what is above and below matters, not exact positions)), and rerunning the dual shealth patch should remove that orange flag if you are so worried about it.
As far as MO reordering things, it is currently suffering from a bug where it will endlessly reshuffle the same mods in your left pane.

The two things there taken from your original post are prime examples of mods it doesnt quite know what to do with.
I usually just let it keep reshuffling them as it really doesnt matter, as the reason it reshuffles them will be because of three reaons:
- Either the mods have the EXACT same file containing the same data so it doesnt know where to put it, which is why it will sometimes endlessly reshuffle the same stuff
- The file order (installation order which is what left pane is) depends on your load order for optimal results
- To eliminate conflicts between a more complicated file and a more simple one.
Just let it reshuffle it as it wants by clicking the automatic button, I honestly havent had a problem arise in game because of it yet.
As far as tes5edit what conflicts are you having in brief?
Tes5edit is a data managing tool, so it will show conflicts of course because a lot of data overlaps between the various plugins, but that doesnt mean these conflicts are bad, just that data is being overriden. Every mod is going to override some data in some way because thats what its required masters are effectively, required data from another source that it is overriding.
(btw, just about to head off to sleep so sorry if there is a late reply after this, but ill reply as soon as i can)
Some of the custom followers that I have installed ( Arissa, Cerwiden, Sofia and Vilja) replace things that I think are of better quality. For example, Vilja replaces textures from my Optimized Vanilla Textures and from Natural Eyes and some meshes from the Unofficial Skyrim Patch. So the question is, when I resolve my conflicts in TES5EDIT, how do I know which textures, meshes, audio, etc. are of higher quality? Which ones do I put in the Override.esp that I will do in TES5EDIT and which ones do I leave as they are?
After I find an enb I like and a couple more mods ( like JK's Skyrim), I will spend the rest of tomorrow resolving conflicts. Fun day lol. I wish I could contact TES5EDIT's author for help doing that.
As far as models etc, generally you sort that with MO rather then Tes5Edit where possible.
The models and texture data that is shown in tes5edit is generally stuff that you can change over with MO anyway, by moving around the mod installation order (left pane, conflicts indicated by a lightning bolt). Most textures and meshes are replaced simply by having the same name, so just move the one you want lower in the load order and it should apply to anything that uses it, including specific or custom NPCs. (This is one of the benefits of MO, trying to sort this stuff with NMM or manually, nightmarish haha)
In cases where mod data is using their own version of these meshes, generally named something other then the default to avoid these conflicts, you will have to sort that manually. Generally in the case of custom npcs, changing their data in tes5edit when you cant resolve it with MO's left pane, it can lead to bugs such as the grey face bug, model corruption, or other problems if you touch other records that interact in strange ways (again, going back to skyrims weird engine).
Im always happy to help out with conflict resolution, especially as there isnt as much info out there readily avalible for tes5edit's advanced usage as its generally just learn as you go like I did, but there is a limit of what I can do via text and without actually seeing the tes5edit window or without specific file or record names.
Be aware that JKs cities can be very resource intensive, so throughly test whiterun in particular with your ENB before normal play. If an ENB proves to be too resource intensive then you can try a SweetFX preset instead.
The problem is that if your FPS spikes too much EVEN for a second, stuff goes completely haywire. This is most common in dungeons when you are near the end, or running back to the start and youre not loading as much at once which is when your can get more power pushed into your framerate, the framerate spikes because its only loading a room and a wall, and a book shifts because more power is going towards physics calucations, which sends the potion next to it flying across the room, and then the basket it hits comes flying back and one hit kills you. It may never happen, or it may happen constantly, it all depends on what your game is doing at the time, but its far safer. Having FPS above 60 for average gameplay can also result in rendering bugs and script problems as well.
If you really want bloodbaths you should install Dragon Combat Overhaul and Civil War Overhaul XD
Really? I'm using Mod Organizer, TES5EDIT, Wrye Bash and your advice is to use LOOT? Of course I'm using LOOT as well, please don't post if its nothing usefull....
I've seen physics go haywire even on the xbox 360 lol. But there are multiple ways to activate fps limiter, skyrim.ini, nvidia inspector, enblocal.ini, which one do I use? And I've looked at Dragon Combat Overhaul and Civil War Overhaul and they seem outdated, especially the dragon one....I think I'll go with Deadly Dragons or something else if I can find.
And DCO and CWO are hardly outdated, they were both updated within the last two months. Deadly Dragons doesnt do what DCO does, and nothing does what CWO does.
