I don't use Workshop at all (I do not consider it's autoupdate feature stable enough for my game), but I have never herd any positive malware hits from there.
Nexus had a bad ad and some idiot playing a hacker, but neither managed to do any harm. They are running virus scans to all their files, so I consider Nexus safe as well.
At the bottom of the launcher is a ticker that will tell you what mods are being downloaded and when its done.
If you by that think it can destroy the savegame you are playing, so yes...be careful with mods and consolle commands, espesially if you are not confident in PC investigation.
If you just have bought the game, play it with no mod at all, just to get the feeling, then later start a new game and try out some mods, just be restrictive with yourself.
More then 90 % of all complains here in the forum can be transfered back to use of mods, so read the sticky help thread on top of this page.
