I'm pretty sure the SkyUI page has installation instructions.
Because the Steam Workshop method of dealing with mods is too simplistic for Skyrim's needs, requiring the user to jump through hoops to avoid potential problems (like unsubscribing to a mod after installing it so a future update doesn't break your game) - I also don't use the Workshop so I don't know what's there.
I've had one file that I needed to remove manually after uninstalling a mod, and haven't noticed any trampling going on (and wouldn't if I was using MO since it doesn't install into the Data dir). How do you get rid of a mod installed from the Workshop? I've only heard about subscribing and unsubscribing, and that since unsubscribing doesn't remove the files you need to do it manually (that sounds more like trampling than what NMM does).
The same can be said of Nexus, or The Engineering Guild, LL, and I expect there are other places with good, exclusive, mods. Nexus appears to be the place with the most though.
