I am using nexus mod manager (had a error that 255 was the limit), the game itself is hard coded 255 limit.
Mod Organizer has a feature that lets you install some mods without the .esp. That way they don't count toward your 255 limit.
If you create a bashed patch with Wyre Bash, that will merge other simple .esp's too. After that, you can manually merge .esp's together although that's beyond my skills.

Also, how often do you crash with that many mods active?
In the mod organizer Archives tab, check "Have MO manage archives". Then in the plugins tab Mod Organizer will display an icon next to dummy esp's that are not needed. Then in the Optional ESP's tab of the mod, click the up arrow button.

As for Wyre Bash...
Create a Bashed Patch using STEP as a general guide:

As part of that process, Wyre Bash will automatically prompt you to merge any esp's it can into the bashed patch.

You know people are talking about a ♥♥♥♥♥♥♥ game, right?
There are way, way more than 255 mods worth using on Nexus. And by the way, the limitation is in esm and esp files, not just mods.
You only have 255 *plugins*. the only way to get 550+ *mods* is to *merge plugins*. which is what the OP is asking for help doing.
