In any case, AFT, on a stable system, after reading the modder's instructions and the manual it places in your inventory should work just fine.
You should sort out your install problems before continuing to try more mods. Check if the mods can be uninstalled safely. Run Wyrebash. Use LOOT. Be prepared to use a save previous to the mucky muck.
Also, uninstalling properly will break an existing follower. They will still be registered as a follower, but you won't be able to do much with them. Set follower count is useless in those situations. Even if you disable them and spawn a new copy, they will still be broken.
When ufo broke for me and couldn't dismiss/recruit my jp voiced followers, I simply disabled that follower and turned off the esp, then uninstalled ufo per instructions. After that I installed aft and saved. Turned the follower esp back on and went back to their original location and everything went fine.
Switching to aft didn't fix the problem of custom voiced followers suddenly losing their follower commands. Luckily, aft has it's own system that's separate from skyrim's system unlike ufo and let's me use all the follower commands through it.
I'm thinking you broke you save or game with the mods you have and may need a fresh instal if you've replaced game files or used Tes5Edit for example.
The others should also be set up this way, it will allow them to be installed into game with less hassle
AFT read book/open it to activate. EFF will operate at start of new game. IFF ?
Set followers to two or three, they just get in the way if more even if you set them to particular things.
I use Vilja and assign followers to her, tell Vilja to follower etc. they do the same. Tell her to stay here for awhile they stay with her. You need a breather sometimes. ( This way I can swap followers without them wandering off)
