What happens when you add gold back in? Does the negative number decrease any? If it's at say -50000, can you just add 50000 again to get back to zero?
If you have one safe or simular you can put gold in them.
But you can do that.
Because mods like Death Alternative can rob about 90% of all the gold you are carrying (or 100%, in my case) and even releave you from all or most of your gear.
I always have stashes in safe places around Skyrim. Player homes are more like safe houses to me, where my character can run in butt naked, swearing like seasick sailor in a stream pool - and soon appear armed to the teeth, mumbling something about "blanching that little **** in Silent Moons Camp."

So, how to fix it? Just add more gold. It will swap back to positive.
I have never seen gold listed in my inventory, had no idea I could move it around like a regular inventory item, didn't know I could drop it either. I sorta knew there were some mods that traded money for life, but I guess I've just never encountered any situation in my games, modded or vanilla, where I lost a bunch of money.
