I know you asked about Loot and it says Load order ... but he does cover it eventually

Loot is a powerful tool if used correctly, I say this because I did the same for a while and wondered why it wasn't working!
Until I tracked down that I hadn't changed the metadata, so of of course it will keep reloading incorrectly.
Now when whenever I load a new mod after activating it I go back to the bottom of my plugins list move my Bashed patch to the very bottom. If the mod can be merged with others as in if it's a weapon / armor mod then I'll rerun Wyrebash to make a new Bashed Patch before running Loot , clicking the edit metadata then sort plugins.
If it's a large mod that might conflict with anything ... and how would we know ...then I will also run TES5edit

This is not the only mod order I have changed to prevent mods not working. While I still use it to check on order of new mods I still do not apply it's recommendations unless I agree with it.
Till it is fixed I will just stick with BOSS. Before anyone cries about how "outdated" BOSS is, it was updated on May 6, 2014. LOOT was last updated July 5th, 2014. So it is only 2 months difference. Besides with any new mods you just have to read the description to know if it has any load order requirements.
EDIT: I forgot to mention that the LOOT "edit meta data" button is used to customize and create rules for the mods yourself. According to the instructions it is NOT needed to sort your load order for Skyrim at all. In fact even the video Gopher made about it very clearly states to choose the "sort plugins" button, then click "Apply" to save it. He even confirms it is easier to do everything strait from the plugin tab without ever using Edit Meta Data at all.
So basically what you did Etenie is use the meta data tab to fix all the things LOOT got wrong with your load order in the first place. If I have to do that myself anyway then why use LOOT at all? You can do that easier by just sorting it all yourself with NMM or the Steam Launcher even.
