Glitched up the Forsworn Conspiracy
They won't arrest me properly for the quest line, so I can't continue the quest, they either attack me or attempt a normal arrest which isn't registered by the game as being a continuation of the quest.

Is there a console command to reset that part of it?

Did you return to the temple and find the guy dead before they tried to arrest you.

I rocked up there and the guy was dead with the Legate and two guards standing near him, they warned me to leave then attacked me. I've tried yielding, then they just send me to prison, but not via the quest trigger. I've simply broken the trigger so now it won't acknowledge that I've found the guy dead and that the guards are to arrest me for the quest.

Thanks, I think that console command they give in the bugs section might help, going to try it next time I play!

Did you by any chance do this?

If you complete the negotiations between the Empire and the Stormcloaks and you choose to give Markarth to the Stormcloaks, you will not be able to complete this quest if you began it but did not meet with Eltrys. Upon entering the Shrine of Talos, you will find Eltrys dead, but the guards will not arrest you for the murder. If you choose to go to jail, you will not be able to gain entrance to the King in Rags' cell to continue the quest. It appears that by handing over Markarth during the negotiations, this quest will automatically end.

Nah, I've been holding off civil war quests for each hold until I finish main quests in them for that reason.
