You can add or remove almost anything and the game might function so long as you're not removing the custom area your character is standing in or messing with scripts used by the game to define what is and is not possible.
As for the innadequacy of UFO, I prefer Extensible Follower Framework. It gives the option of using the mod Familiar Faces to recruit any other characters you have.
Wood Elf Shadow Archer and High Elf Archmage unite to destroy evil in the name of Akatosh, their holy father.
I've dismissed them and then told them to re-follow many times .... they say they will but don't.

Make new save deactivate all follower mods and then UFO mod, play and save. Reinstall UFO mod and play and save, follower mods can be added. Unfortunately you will need to restart them to follow, if you change clothing etc these will be lost. This process may be needed to be repeated for certain mods involving clothing (blue colour) like Prince and the Pauper mod for kids clothing.
Best way to use UFO and with less hassle in the furture is to install it as the first mod in your game after SKSE and SKYUI.
I've loaded a previous save .... Cerwiden is still following me there.
Loaded my current save ... problem exits .. plus .. if I dismiss Cerwiden then I can't activate any dialogue with her after that.
Hint
I found that having Vilja tagging along I tell followers to follow her, with her behind me. Leaving me to what ever I want to do. I do this with UFO, AFT and EFF, experimenting different options with these mods. If I don't need them tell her (Vilja) to rest and they stay together in one place etc, they are all there when I come back.
But what good is your 400hr playthrough if you followers no longer follow. Could go on but it'd be a whole different type of game
That said, yeah, if you really want to be able to keep your followers around and keep this save, you'll probably have to try something. I still really, really don't recommend it, but if you check UFO's readme/mod description it may have an uninstallation procedure, so you could make a backup of your save, follow the procedure *to the letter* (check with us if you're not sure of anything! :) I'm often around on chat although I've not used that particular mod so will probably be of limited use) and then use the 'save game cleaner' tool available at the Nexus - it is far from perfect and I wouldn't really recommend doing any of this, but if you *must* then this is the most recommended tool to use: http://www.nexusmods.com/skyrim/mods/52363/? Then see if your game seems to run okay, give it at least a few hours before you start adding anything back in. I'd recommend EFF over AFT, they're both pretty good but AFT has more known issues as far as I'm aware, and they both have comparable functionality - there's a few things you can't do with EFF that you can with AFT, but most of them are more 'fun little tricks' than 'gameplay essentials'.
Also, it might be worth just going back to the save where stuff is working, and playing on from that point, while holding a block of wood in your hand with crossed fingers...
I can get a previous save to work .... or at least have Cerwiden and Vilja follow me around ... the vanilla followers have never worked .. but I get the feeling that it may all happen again in the not to distant future.
So ... is this the time I make the jump to MO and start a whole new rebuild of my game.
After all ... this is my first playthrough and the majority of my mods were installed in the first few days. I've had to ignore many mods I would've liked to use since then as they don't fit / work with those initial choices. No COT, Civil War Overhaul and many others. The only real big changes I have are Pure Waters and Pure Weather.. I've 160 mods but they're mostly minor (imo) ... Cloaks, Lanterns, ..... you know the stuff.
I know a lot more now ... and I also know there's advice and tips to be had off you guys and gals.
I also know that it's take time to build and I'm in no rush. So I'll give myself a week to build it right.
As you can see ... I'm nearly ready ... just trying to convince myself that now is the time
