That depends on what you actually mean by Nexus. Are you refering to the Nexus Mod Manager or downloading mods from the Nexus sites?

Were you using LOOT to put your mods in the correct order?
There are multiple other questions.

Will it affect your game? Depends. Did you make a proper savegame before attempting your downloads. How did you delete everything?

When you come back online it would help if you gave more information, then someone can help you out.

LOOT is a program that in a few seconds checks your load order, and then rearranges them for optimal results. If you had used LOOT before deleting we might not have had this post as incorrect load or can be the cause of CTDs. So can missing required mods.

Exactly when does your game crash? Directly after Bethesda logo, on save load or in game?

with the first mod (some hair mod, i was just testing) at showracemenu
then i downloaded some mods that should help, and it crashed after the bethesda logo

Skyrim downloads all hairstyles at once and that causes the game to crash with custom mods. I recommend that you ignore all other solutions and move to RaceMenu instaed. It has inbuilt solution to prevent crashes. Requires SKSE 1.7.2. SkyUI strongly recommended.

Crashing after Bethesda logo usually means that one or more of your mods is lacking master data from either official game master files or mods designed as masters for them. LOOT or TES5Edit can usually detect missing files. More information about the problem and solutions can be found from the guide.

It's much easier than you think. You can just download the setup and it'll do the work for you. Do feel free to ask anything you don't quite get.

SKSE is really easy. It is basically just extended script library for Skyirm, with optional parameters for memory tweaks. Using it is simple.
- Use installer to install SKSE.
- Open Steam.
- Click SKSE launcher to start the game.
- Play the game.

Next time you wish to play the game
- Open Steam.
- Click SKSE launcher to start the game.
- Play the game.

SKSE launcher just replaces the default one, to include the extended script library to the game. It does not prevent you using mods from Workshop and there really is nothing more to it.

Oh dirty files? You should clean them but at the moment, take your time to get used to LOOT and what it does.

Only clean DLC, not mods, unless the mods specifically tell you to, by which I mean on the mod's homepage or a stickied post from the author

At this point I gotta ask: Why are you diving into the deep end of the pool?

Start with just plain vanilla Skryim. Get the unnoficial Skryim patch. Everything should be working fine. Now go play the game. If you want a mod, then install ONE MOD, and make sure it works. Get LOOT and use it. It's quick and simple. Stay AWAY from Nexus mod manager. You can still use Nexus mods without it. If you find you still need another mod, then install just one more mod, use LOOT, and play the game.

One. At. A. Time. And keep the game in a working state as you go. If any mods have loose files, ignore those mods until you know what you are doing. If any mods have excessive itm and udr records, ignore those mods until you feel comfortable editing them.

Also be discriminate in your mod taste. If the description is vague, or so complex you can't figure out what it is, avoid it. Read the comments for the mod. If everyone is complaining that it's broken, avoid it. Seriously, avoid it.
