In TES5Edit when loading, you may get error 2 this program will stop at the source of error, remove the culprit and reuse if any others repeat process.
Clean only after if needed.
Wyre Bash also will show mods with green or red boxes showing ones that are in conflict, also can clean as well.
These program do other processes as well but in this case use them for this purpose only.
You need all the unofficial patches (a must)
For a start remove above mods mention and rerun LOOT to see what changes have been made.
Last resort do what dmoontear mentions.
But if you start a new game or experience other problems you really should fix your mods and the loadorder.
Recreating the old loadorder is very dirty 'patch' for your current game, and i assume there will be other problems ingame. You may haven't noticed, but my bet is they exist.
