Major Drop in Frame Rate running Skyrim through Mod Organizer
I was using Nexus Mod Manager for ages until I recently started having problems and wanted to install Dragonborn, Dawnguard and Hearthfire DLC, so I uninstalled everything and set Skyrim back to Vanilla intending to use Mod Organizer this time around. Fastforward a little bit and I've got Skyrim (with Dragonborn, Dawnguard, Hearthfire and the High-Res Texture Pack) running fine on the optimal settings (set by NVIDIA GeForce Experience), and fine with SKSE.

The problem however is when I try to run Skyrim - with or without SKSE - through Mod Organizer (no mods installed) I have some serious frame rate drops. One thing that also seems a little odd is that the underwater blur effects only work when running through Mod Organizer (which previously have never worked on my computer, usually I just get a solid black or green screen underwater). I've tried uninstalling and reinstalling just about everything, double and triple checking eveything is installed properly. I really dont want to have to go back to Nexus Mod Manager as it's so much slower and makes my Skyrim folder all messy, plus I've finally found a fix for the underwater issue. Lowering the graphics settings to minimum doesn't do anything either.

Not that I think it's particularly relevant but my laptop specs are as follows:
CPU: i7-4700HQ @ 2.4GHz
GPU: NVIDIA GeForce GTX760M 2GB
RAM: 16GB
OS: Microsoft Windows 8.1 64 Bit

Any help would be much appreciated, I've bean messing around with a bunch of different settings for a couple of days now and had no luck. Getting real desperate now.

MO has littteraly NO impact on your performance in any way. It doesnt affect the quality of your mods, or the game, it just stores the mods differently on your drive, while the game still detects them like normal. Similarly, it has no affect on things within the game, so it by itself cannot cause the Green water bug, or cause that bug to fix itself.

The only reason that you would have thses sorts of problems is if you have set up your mods differently within MO to how to have them in NMM. This includes setting up your left pane properly (installation order) to avoid file and script conflicts, and using LOOT properly on your right pane with any additional adjustments needed

Nazenn is correct about the left panel. It should resemble closely to your load order.

The one possible reason gor lag is that you may have used wrong configuration files to include new mod settings for your game. In MO, each profile has Skyrim.ini and SkyrimPrefs.ini files of their own. This includes the default profile and changes made to original location do not apply here.

You can accces to your configuration files from Tools > INI-editor in MO. If you make a new profile for same set of mods, then you can just clone the default profile and it's configuration files to it, so you don't need to repeat the process.

Id forgotten about the ini file thing, but yes that is also what your problem may be if you had made any significant changes to them. You can also launch the skyrim launcher through MO in that profile and that will set any graphics changes you might have made to the correct values in your ini settings

So I checked the load order and it's all the same everywhere but still not working through Mod Organizer.

Tried editng the .ini files through Mod Organizer to no avail.

Also, another thing I've just noticed is that the NVIDIA Shadowplay icon shows up when I run Skyrim through SKSE or Steam, but doesn't when I run it through Mod Organizer. Is there anyway to fix this?

Solved it myself, turns out Mod Organizer was running through my integrated graphics card instead of my GTX760M. Forcing Mod Organizer to run through my GPU in NVIDIA control panel fixed it but means I still won't be able to see underwater.

Install any of popular water mods (W.A.T.E.R, Pure Waters etc.) to fix this problem. If you prefer the ingame water, then you could use this mod to fix your problem.

Thats okay, I always forget that water overhaul mods (Realistic Water TWO is one you didnt mention) fixes the problem as well. XD
