I agree with darkknight4321234. Mod Organizer (MO) would be perfect for what Germanic Fox, Spunkmeister is after.

If you know how to work with NMM, then MO is quite easy to learn. Setting it up is slightly more complex, but playing and managing ongoing game much easier than with NMM.

To solve the saves problem (they are in "my games" afaik, either create 2 Win user id's for 2 MyGames folders or download the mod that let's you change save game names. With 2 id's you might have to change security settings on folders which can be a pain.
The MO mod directory can be managed via cut and paste. You don't have to download and "install" mods via the MO program.

Absolutely no sense in that, because you can create pofriles with MO. Profiles use separate folders for character saves and load order.
You can play and change your load order with one profile and second guy can use same(!) MO instance to open his/her profile, without that load order or saves have been affected by other person's gameplay.

Not necessary. Installing MO in the Skyrim directory and it is Skyrim MO. FO3 directory, FO MO. In the Skyrim MO the OP may have his separate profiles and install the mods the OP wishes for the profiles.
Also MO will manage the saves. No need for complications.
