I successfully got everyone to leave him alone and he is part of the stronghold. Sadly the spell to make him my follower doesn't seem to work on him :(

The mod works great. It's awesome. It just doesn't work on Malacath that's it.
Still, to be constructive enough. It's possible even without that mod to pretty much turn anyone into your follower.
Do keep in mind that, without follower mods, you're pretty limited in the amount and scope of your followers. Also, if they're set to respawn(E.G. random event characters such as wandering thalmor soldiers) they will eventually get recycled and disappear.(There's mods that have ways around that though.)
Here's without any mod usage:
Anyway. Step 1: Find a character you want to turn into a follower. Keep in mind that if you use no mods and pick a generic character like e.g. a "bandit" or "thalmor justiciar" you take the risk of them eventually being recycled and disappearing(They'll generally last at least an ingame week though).
Step 2: Pray that they have a voice pack that supports follower dialogue. This may seem strange, but not every voice type has followers using it, thus vanilla skyrim will not allow you to turn characters with certain voice types into followers(Mostly unique voices, but e.g. FemaleElfHaughty, almost exclusively used by Fem.Altmer characters, doesn't have follower voice lines of its own either)
Step 3: Calm the character. This is done by means of console commands. Preferably without them being in combat with you already, else you kill them and resurrect them before opening the console.
Is the character normally hostile to you? "setrelationshiprank <character you want to turn into a follower's ID> 4" without the "s and <>s
Follow that up with "player.setrelationshiprank <that very same ID goes here again> 4.
Then, just in case. "setav aggression 0" so they will not be hostile to anyone.
If the character is at least neutral? Then skip the aggression 0 part.
Step 4: Turn them into a follower.
This bit is easy. Just open the console again and type "addfac 5c84d 1" when you have clicked on that character, and then they're added to the follower faction.
Step 5: Have a chat.
Talk to the NPC, if all went well you can ask them to follow you.
If the character is now a follower AND you used the aggression 0 command, click on your follower and "setav aggression 1" to prevent complete passiveness
Note: This doesn't take into account the actual usefulness of the follower, which is a whole new boatload of console commands unless you chose an essential character as your new follower.
