How do I know what mods I'm missing?
I've had to reinstall all my Steam stuff, I reinstalled all the mods in NMM too but I get the "save relies on content no longer available" message, I don't see anything missing that could cause a CTD but it does anyways, how can I know what mods the save relied on?

I'm not sure there's any way to check that, so I'm afraid this isn't going to be very helpful for you this time, but for next time you have to reinstall, in NMM there's an option to export your current mod list to a text file which you can save in the Saves folder and refer back to when you come to reinstall mods. It's a button like a white page with a white arrow pointing to the Plugin list on the Plugin tab, just under the green tick.

Easiest way would be Wyre Bash; but that's for more advanced users.

If it was a workshop mod, it could ahve been the author removed it from teh Workshop [which STEAM will then disable from loading]. WHat you need to do is go back into your Data FIles of your Skyrim Launcher and re-tick it to load.
