My Skyrim.esm and Update.esm are greyed out in the NMM launcher.
What do?

That is normal. They are supposed to be greyed out.

And it crashes on startup, it gets past the whole "Bethesda" loading thing, then it flashes the main menu and closes.

You mean they are not active at all even in your default launcher Data fles view? If so, try clicking Auto Sort Plugins button from NMM. I do not use NMM myself, but I think it was under Tools last time I checked.

Are they active? If they are active then they should be fine. The CTD on startup is a pretty common modding issue. Try sorting your load order with LOOT or if that doesn't work, look for mods that could conflict with each other and disable them.

My previous reply was a bit misleading. Those 2 files are not visible in default launcher view and they shouldn't be visible there.

It seems that I am still a little light headed after weekend. :steamfacepalm:

I had the same problem but I came up with the solution:
Open NMM;
Go to Plugins;
Select any plugin;
Click on enable all inative plugins in the left bar of the plugins;
Launch Skyrim;
If during Skyrim launch Skyrim.esm and Update.esm are disabled, enable all inative plugins fast, before skyrim starts;
Skyrim doesn't crash.
