manualy install FNIS (Tools Folder) to the Data folder eg
C:\Program Files (x86)\Steam\steamapps\common\Skyrim\data\
Open MO go to the data tab scroll down to the tools folder (for users)
tools\GenerateFNIS_for_Users
Right click GenerateFNISforUsers.exe and select open, run FNIS
if it works right click GenerateFNISforUsers.exe add as a executable
Go to the drop down box next to run select FNIS (what ever you called it when you added it to MO)
Run FNIS
There is no need to install FNIS manually. You can install it directly trough MO. It will read and run correctly from it's virtual Data folder. I recall that old MO and old versions of FNIS clashed sometimes, but currect versions work together without problems.
Creating the tool shortcut from Data is indeed required. Otherwise tool may not work. Same goes with other tools, like BodySlide and patchers.
You need those application shortucts - wheter in to application list or direct shortucts - or you won't be able to run them in Mod Organizer. Only way to add them to run properly is trough the data list, because you can not add execptions and parameters to them directly.
Most - if not all - tools used with MO requires that they are ran trough MO, so making entries to application list is required.
