Seriously DD has problems, the most prominent ones dragons spawning in interior cells and CTD by frost dragons near costal regions. The former can be bypassed, the latter only by uninstalling/reinstalling DD.
But if you really want to keep the mod:
- try moving DD after the unofficial patches
- try moving DD before the bashed patch
You might have to wait 7 days in an interior cell (use tfc to make it less painful)
If that doesnt help, try uninstalling/reinstalling DD. There's a step guide for clean saves, I'm too tired to provide detailed instructions, you need to clean the save with a save cleaner.

Are there any mods that creates reasonably strong dragons and is stable?
Even if it's a non-dragon-specific mod, I will take it, as vanilla dragons are too easy. Does HLE or Revenge of the Enemies make them harder?

Deadly Dragons does not affect WHERE dragons spawn. It uses the vanilla spawning mechanics and spawning scropt and just adds in new varieties that can spawn. If you have dragons spawning where they are not meant to, it is not the fault of DD.
Similarly frost dragons by themselves don't cause CTDs. If you are getting a CTD when a particular dragon spawns that is your game. If it was directly by the mod a lot more people would be having an identical problem and I have fought numerous frost dragons on the coast fine. Again, the DD dragons all use the same vanilla spawning mechanics and their new spells don't change by location.
As far as your load order advice, you shouldn't have to try doing that because it should already be done. The USKPS are esm-ified which means they will always be above DD which is an esp anyway. And if you are using LOOT (which you must if you want a stable load order) it will already be putting the bashed patch below everything else.
Also you CANNOT REMOVE scripted mods mid game safely. Please DO NOT advise this, it is not supported on a technical level and cannot be supported when your game breaks further down the line. A save game script cleaner is not a solution to making it safe, it may not fix other bugs caused by the mod removal that are data in nature, not script.

I wish I knew how to tell between scripted and non-scripted mods, so I can avoid the mess I had to deal with AFT :(
It's a bit hard with standard tools. If you ever decide to move in to Mod Organizer, then you can just click the file open in the mod list and see if there is a script folder included. If there is, then it is scripted.
To be honest, it's safest just to assume that once you've installed a mod, it needs to stay in until you're done with that playthrough (unless you roll back to a save before you installed it, of course).
Scripted mods are the most dangerous to uninstall but even unscripted mods can cause issues. If you remove Immersive Armors any npc that was wearing those armors will be naked. if you remove facegen mods your NPCs may break, if you remove mods that touch on quests most likely the quest will break, if you remove mods that add in new connections to other areas, anything in those areas will break.
If you want to be safe just DONT remove ANY mods mid game. Its not supported, it will cause bugs.

I did not mean to say that removing mods without scripts is exactly safe. For example some item replacement mods may work without any scripts, but game does not return characters to their default stages, if mod gets removed. This may cause seeing events, where - for example - naked Imperials and Stormcloaks are fighting each other without any weapons.
Funny as it may be, it is not exactly what devs had in mind.
What about adding mods mid-game - that's fine?
I recommend doing a test game for mods, before adding them to your game. Adding content in mid game does not really hurt it - I have done so a lot -, if compatibility, load order and possible resource conflicts are taken account.
Just make sure that you actually want the mod and it behaves well with other mods in your load order. :)
