Yes the npcs dissapearing would be because of When Vampires Attack
Can you please post your entire load order? And also try what cfs suggested
Yes but unfortunately they are old and predate the Quest where I have to return to Winterhold to find one of the NPCs doing something to the Eye of Magnus. However, I did take a Vanilla save and spawned a bunch of anomalies through console and loaded the mods one by one and I think I found the culprit so I think posting load order will no longer be necessary.

I don't quite understand the correlation but every time I toggle it, the anomalies appear/disappear.
Anyone willing to experiment with this mod and see if it happens to your anomalies?
