Suggestion to everyone: do not release followers in the middle of dungeons, etc.. Always release them where they belong. When fast traveling always make sure your follower has come with you. if they didn't reload. When sprinting through the wild you should occasionally stop for your follower to catch up.
Personally I do not like having a follower wrecking my combat so I make them wait at the entrance and go back for them as I clear an area. If you do not go back for them it is your own fault that they disappear and turn to tree hugging for the attention you have failed to give them.
Plus with AFT you can make a jarl your walking storage closet. My personal fav thing to do when using AFT. some NPCs are just hilarious to watch fighting dragons and giants.
The basement in Anises Cabin is safe as is the cupboard and dresser on the ground floor. The barrel is not safe. You can find the cabin just North of the Guardian Stones and before Bleak Falls Barrow.
Helgen Keep is also safe. I store some items in the barracks early on.
AFT for follower storage.
Convenient Horses for Horse storage.
Bag of Holding for instant storage in your inventory.
Blacksmith Storage Chests for rentable storage near the forges in cities. That mod is really nice. You have to pay 1K for the use of each storage container, which makes it somewhat more balanced than other storage mods. If you join Hadvar in the beginning, Alvor will give you the key for free to use the Blacksmith Storage Chest in Riverwood, so you have storage right away.
Lot of dedication for an iron sword and a strange assortment of flora.
I use the barrels as a way to donate my unwanted items to the greater Skyrim community. But no thanks from them, ever.
