LIke I said - I'm not 100% - but knowing the game and its bugs - I can see why it would be freaking out about now.
Doing the war at some point of the "Mainquest" can ♥♥♥♥ up either side. Finish the mainquest and then try again.

If you have progressed Season Unending to the point of a temporary truce, any open quests in this series will auto-complete in the journal. However, the hold in question will not be transferred to Imperial control when it does. After Season Unending you may end up having to "replay" an already completed mission if you ceded control of a hold to the Stormcloaks.

You need either load an old file or try to finish the main quest and then do the war thing. I would try the first one, then finish the main quest and then do the war.

To look up the quest code just type in the quest on the elderscrolls wiki or google it.
