Well...you could always just compensate for the arrow height by aiming a little lower.....Maybe that is to simple though for you?
Arrows fire dead center through the crosshairs.

yes, far too simple
1. On the ini tweak you will have to mess around the the numeric values of the arrowtiltupangle in order to get the trajectory you want, the higher the number, the higher the arrow will go when shot from the bow. For example I'm playing my archery in third person all the time instead of first person so I had to lower the numeric value of f3parrowtiltupangle to be aligned with the crosshair.
Or..
2. You can go on the CK or Tesedit and and alter the gravity and speed of the arrow you want to use to your liking. There's a mod called ABT arrow tweaks the fastest arrow is 7200 speed and 0.2 gravity which makes archery suited for long distance sniping which is want I use for a specific arrow in the Elven Armory mod.
Please note you can also merge the former and latter together though if you're still not satisfied with the results you're getting.
