Report a translation problem
If you are using Nexus Mod Manager and click the plugin tab you will see all your esm and esp. Click on the mod your wanting to sort ie: Atlas Map Markers Legendary and it will tell you it's masters. (What esm and esp go above it.)
Also download TES5edit as that will give you an error if your load order is wrong.

I'm just wondering what to do in the left pane if there are multiple esps found in the mod, and the plugin pane sorts them into different slots....
"Put at the end of load order" is meant for right panel, but if mod has any resources (textures, scripts etc.) then it is important for the left panel resource priority as well. Scripts, meshes and textures will win the conflict against what is above of them in left panel, so you must (or rather can) choose what you wish to use.
In case of textures and meshes, you can even make some pretty personal combinations, by experimenting yourself. When it comes to scripts, then you should rely on what LOOT and mod authors are telling you, unless there is some known exception.
What comes to mods with multiply plugins, their order in left panel depends on what is conflicting with them - if any. If nothing is conflicting with the content (you can see it from MO, by color codes, or double clicking the mod information to see what it overwrites, or what is getting overwritten), then there is no problem. You can use the slot you wish, thoug I recommend selecting compared one from the load order, for clarity and maintenance sake.
If something is conflicting, then you will have to sort the order, so that the resources you wish to win the conflict will load after the other one, meaning moving the mod file below others in left panel priority view.

If you are using LOOT, the right hand pane of MO is the esps to be loaded and in what order. This is the list you need to check and if necessary rearrange manually. The left hand pane determines what mods are active. Activating a mod will add its esps to the right hand pane. The left hand pane is not referred to by LOOT.
If you are not using LOOT to sort the right hand pane, then both panes work in sync.

Left panel IS very important, because it determines the order that resources are loaded. Check the last video of the post I linked above. Gopher does a fine job in both explaining and visually presenting this.
If an esp is at the bottom of the right panel AND the left panel, it will "win" the conflict and whatever it is will be what is active in the game.
Right now, I am trying to user Ordinator and Complete Alchemy and Cooking Overhaul (CACO) together. The mod description says to put CACO after Ordinator so the modified Alchemy tree "wins" but LOOT keeps putting Ordinator after CACO. I should ignore LOOT in the right panel and move Ordinator, AND move Ordinator in the left panel as well, correct?
Don't take my word for it thoug. In this case it might be wisest to ask about conficts in Nexus instead, or see what others have wrote about it.
I'm way more excited about crafting than I am the perk overhaul of Ordinator, even though my other other testing profile shows the Ordinator skill trees are quite fun!
Hover cursor over the writing MO will pop up a comment window.
If writing in both column same colour, hover cursor over them, comment window will state 'No Conflict'.
Hello there. Could you make a new post about the matter? Post your load order and mod list to it, so that we can take a look what is going on.
You can get load order from LOOT menu, top right corner, marked with three dots.
You can get your mod list (resource priorities in reversed order) from ...Mod Organizer\profiles\<ProfileName\modlist.txt.
Drop a link to new thread here, or in to my profile, so that I know to take a look at it.
