I love skyrim, I just want to do a 100% clean reinstall because it's been a while since i've played, and a lot of mods have probably changed significantly. I wasn't nearly as good as modding back then as I am now, and my game folders are really dirty.

You need to uninstall them first, not only delete.

For any of you wondering where NMM keeps all your mods, its c:/games/nexus mod manager/skyrim . deleting that folder will remove all the install data, and mods themself from NMM. Also deleting your skyrim folder in steamapps is important.
Thank you Skynet for the tip.

You can update any and all mods right from your nexus page- just click on the BLUE numbers you see on your Nexus page. BLACK numbers are the mod you have installed and the BLUE numbers are updates to that mod.

Actually I tried to uninstall from both the computers uninstaller and with its program and it is still there and the uninstall folder is empty so yeah how would you uninstall in that situation?

Uninstall the entire game, then go to the Skyrim folder and delete everything (Except for your saves, if the removal of mods won't ♥♥♥♥ it to kingdom come) then reinstall.

OR, if you're using the mod manager, just uninstall them from there.

It all generally depends on the situation. If you generally want to start clean over, with different mods and you don't seem like returning to old ones... then generally purge install folder, Skyrim folder in documents and Skyrim folder in NMM. However... if you just uninstalled Skyrim at some time and want to return, with same mods you had before... and like me, you had a lot of them installed before, just purge:
/Games/NMM/Skyrim/Install Info /Games/NMM/Skyrim/Mods/VirtualInstall
it will basically clean all information on whether a mod is installed or not (because well, since it's a clean install, none of them is really installed, just that NMM doesn't know that), whilst keeping your mod files ready to be installed and saving you a lot of time.
