How does Mage armor work?
So it says I can't wear armor...does that include cloth robes, boots, necklaces etc.? I have a crown or whatever its called that increases my magic damage.

All shields and the following items are exempt: Amulet of Articulation, Diadem of the Savant, Fine Armguards, General Tullius' Armor, Locket of Saint Jiub, Miraak's Boots. Anything else with an Armor rating can not be equipped.
If it has an Armor Rating of more than 0, it counts as armor.

Yes. No armor means no armor. Anything with an armor rating above zero is armor. Cloth robes are not armor, but boots are. Any crown that has an armor rating counts as armor. Shields are an exception, as they are not worn.

p.s. Some of those exceptions above are bugs in my opinion. To be safe, just don't wear any armor.

Yeah, the wiki says Tullius's Armor is considerd Clothing, and isnt tagged as Armor, but its fixed by the unofficial patch.

Can I wear the colleges shoes that have 0 armor rating?

Okay I'm at a loss I have mage armor with my 50 armor rating from the perk yet I still die in only a few hits from monsters constantly. Does the perk activate still but not take affect if you have armor on? I only have a necklace which should be okay.
50 armor is ~6% damage reduction

With basic knowledge of making mods you could create a custom set of armour that counts as clothing.

Don't use the "shield" spells unless you have all the Mage Armor perks as they really aren't worth casting ohterwise.

6% damage reduction is very little. An attack that would normally do 50 damage that hits someone with that level of armour would still be doing 47 damage (6% of 50 is 3, 50 minus 3 is 47).

Honestly, unless you are worried about encumberance, or simply want to RP a "true mage," I dont see any problems with wearing armor. Some of the classes in the previous TES games, such as the Battlemage, Witchhunter (these two were my most frequent results when taking the quiz in Morrowind) Sorcerer and Nightblade, had armor as class skills (which arent a thing in Skyrim).

I have a Battlemage who uses Heavy Armor and a Conjurer/Archer who uses Light Armor.

Unlike a lot of other fantasy games; there's no real drawbacks to a mage wearing normal armour. There's been a few such settings cropping up over the years, where magic and armour don't interfere with each other - the Iron Kingdoms and Pillars of Eternity are the two that spring to mind.

Well it also says I get 50 armor rating too. So why am I taking so much damage?
