BTW, I also suspect you have this installed for Special Edition/Anniversary Edition (since you don't appear to own this game version, ie old, 32-bit Skyrim), and any general game questions for SE/AE should be asked in the Special Edition forums.
edit: The simplest way to resolve this would probably be to simply adjust the boot mesh in Outfit Studio, but again without knowing what is in those custom mods I can't offer any guarantees about a good outcome. In any event, your modpack author should be informed about clipping issues so other players using the pack don't experience the same problem.
