Using the resurrect command is a sure way to get issues cropping up, avoid it.

As for Aela, I'm not aware of any way to get her to revert back, so that old save is looking good about now.

Load old save.

Skipping quest / quest stages with console commands is just asking for trouble.

Your best bet is to reload earlier save and just do the quest normally. I know you don't want to be a werewolf but you dont have to use this power at all except for few seconds after getting turned for first time and being able to have sleep bonuses is not worth breaking your game over.

Plus you get to heal yourself from lycantrophy fairly quick as this questline is short.

Load a save from before you used the console command to skip a quest. If you don't want to be a werewolf don't do the companion quest line

You also get a chance to cure yourself of lycanthropy during the final quest of the Companion quest-line. The method itself is fairly easy to do, and the setup for it is done during the quest-line itself.

Are you family sharing this game? That sounds like a pirated version misshap.
