First what you should do, since you have started to use MO.
You need to make your Skyrim vanilla again. And add all mods throu MO instead.
Your mods you have from Workshop should you try to save. Easy to do, or check if you can find them on Nexus instead.
Read this tread.

Extensible Follower Framework by Expired - http://www.nexusmods.com/skyrim/mods/12933/?
Also, important to read the description page for full info.
And, you need to dismiss all your followers either before or after installing. (Also, you shouldn't remove a follower mod mid-game. You'd need to either go back to a save before you had the follower mod installed, or start a new game. This applies to any follower mod - see that you do have a previous save, good!)
I couldn't dismiss my followers because it wouldn't let me. And I have a previous save but this save is when my game was still functioning fine and my followers weren't acting up. When I reload this save, the problems still occur. I can load to a much earlier save and I still only have one follower even though it's at a point where I definitely had more than one.
I'm a bit lost, but yeah I think I may be forced to start a new game, thanks lots for your help though :)
Good luck, and I hope you get everything working! And let us know how it goes.
That's true haha, I can't complain, but 48 hours of deep investment though :P And thank you, I hope so too.
