But, if he's getting borked, I suspect some mod has affected him adversely in an unexpected way that the mod creator didn't anticipate.
I'm not sure how this will work in this situation, but here's an idea.
If you can call up the console with the ~ make his level much higher for the duration of that event. Then once done, put his level back to what it's set before the scene.
Or try what James suggested.
I only hope this might work.
I can't tell you what console commands to use, so you will need to look them up in the wikia.
Just be certain the commands relate directly with his werewolf character.

of course trying to load an earlier save is always an option
you could do that and then setstages according to the Link I provided earlier. I advise against this. make a save and hang onto it and reload if the commands should make things worse.
If you're low level, come back later. If you're not, work on your tactics. In some ways, this is the hardest fight in the game. What I usually do it thin out the herd before the fight starts. Using a rune spell you can usually get the draugr to leave their crypts. If you don't use magic, there are other ways. I typically jump up on that table at the end and use a bow to weaking the draugr while Farkas tanks them. Eventually they'll get to me and then I kite around the room, run upstairs, then jump back down to the table.
The draugr don't all come at once, they pop open one by one. So you really need to keep them thinned out or they will overwhelm you and Farkas.
It is the scripted event he is talking about. He is stuck behind the gate unable to draw his weapon until Farkas opens it, which he can't do because he gets rekt by the Silverhand that rush the room.
