Arcane Blacksmith glitch FIX
So there appears to be a well documented issue with the Arcane Blacksmith perk not working if you use console commands to either give yourself the perk or if you advanced your smithing skill using console commands. I just realized I had this issue today and in looking for an answer online, I wasn't able to find a fix that didn't involve downloading an entire smithing overhaul mod.

That said, I did some experimenting and managed to fix it on my own without mods and only one console command. I thought I should post it here in case others are having this problem or have it in the future. It's extremely simple, it worked for me, but I can't guarantee it'll work for everyone.

First off, if you have the perk currently, remove it with the console command

player.removeperk 0005218e

Check to make sure you no longer have the perk available.

Next, level up your character like normal. Do not use a console command. Since I was close to leveling up anyway, I just used console commands to give myself blacksmithing materials and created a bunch of useless items. You could probably also get this to work by having someone train you, if you're close enough. Or go out and continue playing until you raise other skills enough to level. In any case, level up naturally.

Leveling up naturally when your smithing skill is above 60 hits all the required "triggers" within the workings of the game to make the perk work as intended. When you skip over these triggers by using the "player.addperk" command or "player.advskill smithing" command, the game won't correctly recognize your character's perk selections.

Thanks for that wonderful piece of insight SpeedFreak. You enjoy your game and let others enjoy theirs. In my case, I encountered a story breaking bug that I couldn't fix, due to no console commands nor mods. And since I didn't want to start my character over from scratch, I wrote down his stats, started a new toon, and used console commands to put the new character's stats identical to my old character's stats.

Again thanks for that wonderful piece of insight SpeedFreak. Your comment was so helpful to this thread because i ran into the glitch without using any console commands i dont know how i would have solved my issue without "or don't use console commands in the first place ....". Console commands can also be used as a debugging tool.Try not to think everyone just wants to progress a character without working at it. Some people have and are looking for a fix to an issue in programming. Finally who cares what others do in their game.

The console commands primary reason for being there IS FOR DEBUGGING not for a player aid to do things that you would normally have to put some effort into playing to acheive.

It is a good thing to know the proper command to correct bugs that you incur during normal play (and Bathesda left plenty of them in there) but it's best to not aggravate the fragile state of the game by bypassing normal progressions with commands.

To be more clear on why im here my arcane blacksmithing works but im unable to upgrade the ancient shrouded armor set. I have the leather and the arcane blacksmithing perk. I've actually mined the ore that I transmuted to gold and grabbed all the smithing bonuses to level my smithing naturally along with the well rested perk. I had enough to take me to just above 60 smithing. I took the perk and couldnt upgrade the set so I was trying to see if there was an issue with the perk or something I had done wrong. I did use console commands on this save after I ran into this problem that ive been dealing with for about 2 hours now but even the console commands didnt fix it. So because I screwed up the save with the commands ill be deleting it after I figure out why this set will not upgrade(dont want to spend the next 10 hours playing through again to run into the same bug).

I didn't create that saying I picked it up here in the forums over the years and find it so very true .
Once you add that first mod, your Skyrim is unique to you and not exactly like anyone elses game. We all have our own tastes, likes and dislikes and being able to tailor your game to suit your own is the greatest thing about playing Skyrim.
