Not all "dirty" edits in mod are bad ones. Many mods actually rely on them, or making them would not be possible.
Dirty edits are important, when master files have them, or several mods would be expected to deal with same variables and values. In some cases mods affecting to same factors would be inheritedly uncompatible with each other anyway, so those are not considered as probelm.
If I uderstood you right and you cleaned all mods from all dirty edits, then you might have broken some of them.
Other than that, there is a chanche that one of your texture or model files is corrupted and game freezes while trying to load it. Pick the files that affect only outdoors (fast travel), reload and reinstall them one by one.
It's kinda weird, because sometimes I can play for 2 hours without any black screens, and sometimes it's happening after 2 minutes. I can reload the game, and again, 2 minutes.
Hmm... does that crashing relate to any location? I still think that it might be a corrupted file. You might be able to play, because your character is in the area where that file is not active. When it does active and misses date, your game goes to sleep.
I might be wrong. CTDs are usually easier to track than black screens. I do not find any files from your load order that I know to be conflicting or broken - at least as far as I know -, so I don't know what else it could be.
Not really. It can happen anywhere. For example, I am using Fast Travel to Whiterun and it's working perfectly. 10 minutes later, I am using Fast Travel to Whiterun once again and experiencing a black screen.
I will have to test it without any mods. Do I have to uninstall them in Nexus Mod Manager, or I can simply uncheck them in the Data Files?

Bramas my friend, you are using 3 "outdated" Unofficial Skyrim Patches which are NOT
needed any more. You just need to install the 1 and latest versiom of
"Unofficial Skyrim Legendary Edition Patch" which is now on version 3.0.15

AND something more: You are missing the "Unofficial High Resolution Patch" because
you are using the "HighResTexturePack01.esp" 2 and 3. You need to download it.

You NEED these files, because most of the mods are using this latest "library" lets say...
NOT all of the mods, but most of them ....If they are not there, game will crash, or
as you said... black screen.
And please after that, recheck your load order again. For example: I am using THIS
PICTURE here for ordering my mods to load as correct as possible
