I dont use Loot that mutch but i assure you that some will come that can tell you what to do.

But did you install the Unoffical patches? That is one good thing to do.

Some mods are "dirty" by purpose, so all do not need to be cleaned.
Faalskar is one, there are some others.

It's probably not a good idea to "clean" plugins unless you really know what you're doing. If in doubt, ask the mod maker about it. For example, one of my "dirty" mods is Duel: Combat Realism, which has been out for a while and is very stable. According to the mod developer, there really isn't a problem. The same might not be true for some mod that's basically abandonware. If it is popular and well rated, on the other hand, you don't have anything to worry about.

The better mods mention this on the modpage. When in doubt, ask the modder. While it's generally better to leave dirty edits on mods, it *may* help your game run smoother if you clean the official masters.

Yes, not cleaning the ditry plugins can infact break your save. There are 2 kinds however, Identical to Masters, which wont harm the game, but should be removed for it reduces the amount of space the game takes up. The other kind is deleted references... these are the ones that can break your save!
To actually clean them i suggest watching the vid made by Gopher.. just go to his youtube channel and type TesV under the search for his channel.

And also.. to check which plugins are dirty whenever you click apply load order a new screen should pop up.. click on the details tab on the top left and scroll until you see the yellow warning thing..should be 3 in your case

Loot will state if dirty edits are not to be clean.(Message) A warning is for a reason, but it is up to wether you clean them. Do not not verify game after because it reverts back to where you were at the start.
Ok thanks for all the help.. I managed to come down to 1 dirty plugins from 3!.. The last one says:

"Warning: This file contains 11 deleted NavMesh record(s) that TES5Edit cannot repair automatically and it may cause problems with your game. NavMesh deletions should be reported to the mod author. A guide to repairing NavMesh deletions with TES5Edit is located here."

From the mod "here there be monsters.esp"

What do i do?

The 11 nav mesh can't be clean and will alway show I have not bother with most of them if only a few,( one or two are OK in a mod) still have to learn how to repair them. Riverhelm mod is the worst it changes 57 nav meshes, they state too many is not good and will cause issues.

Unless BOSS or LOOT tells you clean them, don't....

there are risks with undeleting navmeshes, best not to touch them. If your NPC's get stuck, won't budge or keep popping indoors and outdoors without warning, thats your problem.

So would i clean it the same way that Gopher shows in the video?

First dont bump old treads like this.

Second, you should not clean plugins even if LOOT tells you that it have dirty edits.
Some dirty edits can and must be there for the plugin to work.
You can clean your masters. And follow Gophers.
