Carry some cheap arrows, put one arrow in containers as you loot areas. In 10-30 days, if that one arrow is still in the chest, then it is safe. 10 days if area is not "cleared", 30 otherwise... unless I'm forgetting some other rule.
Kill something like a fox or bird, load it up with tons of loot, then pick it up on your cursor (hold, instead of click), then move at full speed with it. Unlimited storage, but save now and then incase the animal de-spawns... or, look on wiki to find out how to make corpses resist de-spawning. [edit: won't work if transitioning, like fast travel].
Make a Thrall or other type of undead follower, load them up, travel and even fast travel. Thralls will stay with you after transitions, but other types will turn into ash piles. But, if the ash pile is at your destination, who cares, the delivery was made.
I forgot to mention, when checking if a container is safe for storage, the map can't be loaded for that 10/30 day period.
Duped items in Skyrim are dangerous. I've even tried duplicating them via console from one container to another and found that at times, they cause CTD issues. In one test, I found a potion that was unstable, possibly due to sharing a RefID between more than one copy?
Some corpses and items never despawn and can be very useful tools; some will never despawn under specific circumstances. The wiki has lists of these.
Some animal corpses that are not listed online will never despawn. I've used one of these for a week in real world time... carried it all over Skyrim, as long as never transitioning while carrying it. One main culprit are some of the birds along Skyrim's northern regions (Volkihar and shipwreck).
Over stuffing a full follower is a bad idea, contributes to items vanishing from their inventory. Never give followers irreplacable items, since this may happen even if not over loading them.
I found my old notes from 2011/2012 regarding your duped item issue. I had a way to "clean-up" or fix it. See subsequent post(s)...

If items fall through the ground, they may perma-spawn under your map and cause bloated save files. Luckily, since we are now on PC, the console can be used to deactivate collision detection, go under the map and clean them up too. On Xbox 360, it required glitching through the textures, say at Whiterun, then running across the sub-map, then finding and cleaning up piles of garbage.
Not only can this cause issues with save files, but it can interfere with intended spawns, and even cause CTD.
