Not really sure about the iron dagger. The only thing I can suggest is to turn off all the other quests to make sure you're only seeing the marker for the iron dagger.

As for the gems it has to be a bug as i've been playing for a while now and it suddenly started happening. Pressing "T" to charge any magical weapon has no effect.
Sounds like the black soul gems aren't filled with souls from people, but animals instead. There's a mod I use that lets me "level up" my soul trapping abilities so once I get good at trapping the trapped souls only go to the soul gems they can fit into. This way if I trap a mudcrab it doesn't fill a black soul gem, even if that's the only gem I have on me at the time. I can't think of the name right now, and my game is on a different computer so I can't look it up.
Why would anyone have one small soul in Black and Grand gems.
