XPMSE is currently loosing conflicts for other mods in your left panel. It should always win ALL conflicts againts other mods in your load order.
You have files in your Overwrite folder. It should always be clear. I did not see any tool data output folders, so I suspect that you are storing them to Overwrite? Don't. That causes a lot of problems.

I write here because i dont have mod organizer so i dont know what you were talking about. Is there maybe any way to fix this problem during mod installation or in LOOT?
Which mod manager you are using?
Are you certain that you are using Groovtama's version of XP32 skelton? XPMS is quite out of date, so I recommend making sure that you are using XPMSE.
