Did you give him a head start so that he doesn't notice you? If he runs to warehouse it's because you got too close and he spotted you.
Did you actually try to avoid the guards using sneak, muffle and invisibility allows you to do it all without killing anyone, apart from the guard right next to him.
You also have some old mods that you should consider to upgrade.
MNC is one of them.
As Eternie says, you need to make sure that the guards dont see you.
Yes, I know what to do, I have done it many times before in earlier playthroughs.
He did NOT spot me.
LOOT says it doesn't need to do anything, when I modded my game was was careful a put the mods in the right places.
What mod is MNC?
I hope you dont use CreatureFramework from it, that is also old and obsolete.
Also curious how could LOOT say that it did not need to sort your load?
Your load have several of errors that it should detect.
This one is terrible old to, and there is newer and way better. And you dont need any esp at all.

Adding.
Since Gulum-Ei is one 2 legged cat, he is in the control of Creaturepack.
You should consider later to find the guide how to install those types of mods that are made by MadMansGun.
Can you give examples of the supposed errors that should appear.
And, I'll see what I can do about MNC, been a LONG time since I modded and played, and I'm too busy and tired to do a clean install of everything, specially now that I've reinstalled NMM to the same drive as I have all the Beth games on, had a bit of access error problems with it.
Whenever I get to reinstalling and updating mods I'll make sure to use Mod Organizer instead, much better and easier...
But, anyhow. Whether MNC is old or not (how do you know it's outdated?), it shouldn't affect the quest and those particular NPCs.
And that quest is little tricky to do, have got my self trapped by the guards to.

You will save your self one slot. I think it is safe to change them.
Oh well, guess I'll have to reinstall everythingat some point and remove pointless mods. Installing with MO will make me able to have different instances of Skyrim, sort of like a Minecraft modpack, no?
Then I'll have different mods and smaller modlists...
So many mods that I want to use and play but can''t due to constant crashing a breaking save files. But, that won't happen anytime soon, that's for the info :)
We'll see when I get around to modding it.
You do have most of the base.
I have completed a large amount of side quests, I'm sure.
Thing is, changing stuff will probably break it even more...
It think the main problem is that I have WAY too many mods in the same instance, so it's better if I split it up with MO.
